I constantly want to update my music on my Nano but am worried that If continually charge it after only limited use it will shorten battery life. Is there a way to stop it from automatically charging when it connects?

My shuffle was cooking marshmellows yesterday, the battery was fairly hot. I've found no way around this issue, just have to take it with a pinch of salt.

No, the nano will charge no matter what. Don't worry though, the battery won't be adversely affected - it's been a while since batteries had a memory and had to be completely discharged before charging again. Your nano won't be hurt by it at all.
