How do I delete a Mac file marked as backup? When I try and copy the file to another drive I get an error saying:

The operation can't be completed because backup items can't be modified.

File is the output from a program that converts AVI files to be used in iTunes. Never had this problem before with this App.

Do you want to copy it, or delete it?
The correct way to access and modify Time Machine backups is through the Time Machine app.
You can restore files from there, and also delete all copies of a particular file or folder from the backup by right-clicking.

If this isn't in a TM backup, then something very wrong has happened. What is the file extension of the file?
