Hello,
I just found out, that I can use MKVtools to change the container of a mkv file. It works great, after a few minutes I get a mp4 file with h264 and ac3. But what's about aac? I want ac3 and also aac. How could I convert the ac3 stream to aac and mux it? A one click solution would be great ;)

Try the latest beta of MKVtools. It'll let you create a dual audio mp4 from your mkv video, or if you need to, it can modify your mp4 that you've already created and add audio tracks.
