I opened iBooks on my iPad for the first time and got the prompt "iBooks is synced with [orginal apple ID]. Sync with [new apple ID] instead?" (paraphrasing)

Why do I have to pick one other the other? Why did apple make me create a new ID in the first place? I've already had issues since I (not realizing what I was creating a problem) have purchased items with the new ID as well, creating syncing problems...right?

I chose "don't sync [with new ID]." So does this mean I need to not purchase anything with the new ID, or are they, in fact, integrated? If had had chosen to sync with the new ID, it seemed like my previously purchased books would be de-synced. (it used the word "instead" rather than "also")
