OSX Macro or terminal commands to change system preferences

Hi, I am looking for a way to quickly change my modifier key settings and to disable/enable some shortcut keys for when I play League of Legends. I want to swap the command and control keys and also disable a my application windows shortcut without having to manually go to each setting. Are there any programs/ways to make a macro for this? Or is there any way to save a string of terminal commands in order to achieve this quickly?

Edit: I'm pretty decent at c/c++/java. Does anyone have any advice on an approach involving writing a simple program?

Though it doesn't fully satisfy your requirements, I am pretty happy with this little app, which can switch between F-keys and Control-keys, depending on which app you are running:
