I have partitioned my hard disk as I use a lot of music production programmes.

I want all my programmes in one part of the partition and all my soundfiles and documents in the other. Is there any way of getting I-tunes etc. to automatically save to the correct partition because at the moment all my music is saving to the 'programmes' partition which isn't ideal...

In the Advanced section of the iTunes preferences, you can choose where your music folder is.

Other programs don't have this option, but a workaround is to put the data on your documents partition, and then create an alias to it and put it where the program looks for the data (eg if Program A looks for its data in Disk A/Documents/Program A/, then you can move it to Disk B/Documents/Program A/, create an alias to it and put it at Disk A/Documents/Program A).
