Updated to 10.11.6 last night, it logged me out 3 times and crashed this morning but its been stable since. Noticed later that my Transcend Jet Drive with my Photo library wasn't showing.

A friend on 10.11.5 confirms my data is ok on my card.

My Air thinks it doesn't have a Card reader now :(

One of many niggles I've had with El Cap is that an SD Card wouldn't appear on the desktop. It may, repeat may, be the same problem.

I ended up resetting NVRAM twice before an SD card would reliably appear.

I have a MacBookPro5,2 that sometimes behaved, with Mac OS X, as if it had no FireWire port.

its a MacBook Air 5,2. The NVRAM reset as suggested by LateOne has sorted it but I've not experienced this before & I've left the Transcend Jetdrive plugged in during upgrades in the past. Don't think I had the Jetdrive on Mountain Lion but certainly during later Mavericks updates. I've taken it out when doing a major change such as 10.9 to 10.10 then (quickly) to 10.11.
