im still having issues where when i first boot my macbook pro the menu bar at the top, i can click on it but everything is grayed out.... for about 1.5 minutes which is annoying because i can still get to things if i go through the drive

i have tried onyx, repairing the permissions etc... i remember with os 9 you could rebuild the desktop by holding ctrl, alt, option and shift on start up...

does this work with 10.5?
 
Different system, no desktop rebuild in OS X.

Look into update_dyld_shared_cache instead, checking font conflicts and maybe turfing the font cache.

You seem to have hit the other biggies, though running Disk First Aid from the DVD or fsck if you haven't ... and hopefully you run repair permissions from the HD and not the DVD. The HD has more up-to-date info for this.
