We have a number of imac running 10.5 I believe and they want to run their updates.

The internet needs to be accessed via our web filtering software/proxy server.

We have specified a proxy in the global network settings, and run the software update again, it manages to get the list of updates, but is unable to download them.

I have looked in the filtering logs and I can not see any reason why they are getting blocked as we are allowing *.apple.* through the proxy.

Could anyone shed some light on how I can get this to work?

Check the router and any other components that filter by port. Make sure that port #8088 isn't blocked for *.apple.* sites.
