This morning I was at work and couldn't VNC to my mac. Usual issue is that Vine server has hung. Normally I just restart Vine, but as I was at work I rebooted the Mac from the command line
"shutdown -r now"

System came back up, but I seem to have lost my desktop settings. Just a blue wallpaper instead of the image I normally have. Screen size is incorrect. Icons missing.

Any ideas ?

Hmmm I'll have a further look when I get home.
My user directory looks to be intact. Certainly haven't renamed or otherwise the "home" directory.
My files appear to be present in my directory etc.
 
Bizzare. Got home and the display is fine. Desktop perfect. Appears that it's only showing incorrectly via VNC. When looking at "preferences" remotely the display doesn't detect the screen size correctly.

Worked fine before the remote reboot though !
