late-2013 rMBP 13" user here...

At work yesterday around 5PM my battery was at 100% while on the charger.

I slept my laptop, went home, didn't use it until this morning. When I took it out of the bag it was slightly warm and upon opening it, battery was down to 60%.

This has never happened before; I upgraded to 10.9.2 yesterday. Anyone seen this behavior? This is especially annoying as I was so proud of the late-2013 rMBP's low battery usage during sleep! It's my favorite feature.

updated yesterday to 10.9.2, used in the evening till ~89% battery, today morning woke from sleep and was maybe ~ 85% still. Do not remember exact values, but surely did not loose 40% of battery power.
Powernap is enabled.

Something specific to your system, not general case for 10.9.2...
 
Reset PRAM. Hold down Command + Option + P + R when rebooting.
 
I can report something fairly similar - I closed the lid on my 10.9.2 MBP at midnight last night, when I opened it this morning the time displayed as it woke up was 2:30AM.

Battery only dropped 3% though.

I'll keep an eye on it, nothing to worry about for the moment.
