I am getting ready to order my new 2015 13" rMBP.

One thing I noticed is I have to pay for the mid spec i5 processor to get the 512GB HD Does anyone know why they do this other than to increase margins or maybe its a better deal.

My intention was to get the base i5 16GB RAM and the 512 HD.

That's the way Apple allows you to configure the device. There are various reasons they might do it, but I'm not sure why it matters. If you need 512GB, you'll have to order the midrange model.

The mid range model doesn't allow a 512GB SSD option either. If you want that you have to buy the high end 13" model.
