Notification Center not clearing alerts when cleared from app

If I used to delete an email from the mail app, it would disappear from notification center.

Now it doesn't do that.
 
My 4S works fine with removing notifications from every app except Scramble for some reason...I am betting that is on Scramble's end, though.
 
This was happening to me with the GM. I upgraded to the build released yesterday, problem solved. Just download the new build, hold shift, click update.

Another reason not to trust GMs

Shift isn't doing anything.
 
I had a Reminder alert that cleared out on one device and not the other. Has anyone seen this working consistently?
 
I have had this for a while now ever since notifications first came into being. I think that it might be app dependent though since it usually seems to come from 3rd party apps.
 
I have as well. I have a United Airlines notification that will not clear no matter what I do. Have shut off notifications, restarted app, restarted phone, messed with settings and nada. Whenever I open the phone from sleep there is my stupid notification.

Same thing happened to someone else I know with an email. It finally went away but not mine.
