I'll be connecting 2 1TB Studio drives to my MBP. One will be for Time Machine and the other will be just data. I know Firewire 800 will be faster, so should I use that connection for the Time Machine drive or the data drive?

How much speed difference are we talking about?

Thanks!

If they both have the required Firewire connectors, why not connect both via daisy chain? FW800 is 2-3 times faster than USB 2.0.

Good idea! Guess I forgot I could daisy chain! :) Is there a limit on how many I can daisy chain? What if I want to add a third drive?

Wow nice - don't think I'll ever have that many :)

Also consider cable length (6 m perhaps?), I currently don't know the maximum, but when I had twelve FW HDDs connected via one bus and 12 1.5m cables, it was not really stable. Getting 30 cm cables got rid of the problems.
But that is only if you ever get that much HDDs. I currently have a dozen external HDDs, thus cable length is important.
