Hi,
Sorry that is going to be a bit long, but at least you'll have the whole story.

So I have been using that 2011 MBP with a 1 TB HDD for several years. Decided to switch SSD to see how it performs as I might buy a 2nd-hand 2012 MBP but before spending the money, I want to make sure it's worth investing in machines of that era.
As it turns out, I had a 120 GB SSD (I know it's small) in my gaming desktop computer which could do without. So I ordered that caddy to replace the superdrive and freed said SSD.
From what I understand, the optical bay is SATA 2 and the hard drive bay is SATA 3, so that's how I'll call them now. I have a El Capitan installation on the 1 TB drive, on which I downloaded the High Sierra installer, and a Windows 7 installation.

I placed the 1 TB HDD in the caddy on SATA 2 and the SSD on SATA 3, figuring I could start up on El Capitan and launch the HS Installer to install HS on the SSD. First problem: I had the prohibited sign in that configuration and couldn't start El Capitan. BUT, Windows 7 would start!

So I switched them place to be able to start on El capitan again. It worked, I installed HS in the SSD, and it did start up no problem with the SSD on SATA 2.
Until that 1.9ish TB security update on HS which I just did this morning. After that, prohibited sign (let's call it PS ok?) for High Sierra, and for El Capitan again if both drives are plugged in! If I unplug one, the other will start.

I switched them again. SSD on SATA3, HDD on SATA2. Right now HS will start, Windows will BSOD (even though it started up on sata 2 before), El Capitan will PS instantly. And after pressing alt on start up, I have to wait for more than a minute for the different start up options to appear.
On HS, the El Capitan volume does not show anymore. It did before! It's there when I make a "diskutil list" in the terminal.

So, faulty caddy? I don't know because HS started up fine multiple time on SATA 2, as well as windows once or twice, and El Capitan if SATA 3 is unplugged. Faulty Logic board?
Faulty Mac OS?

Is there a definite way to make my El Capitan installation bootable on SATA 2, as well as Windows, while having HS on the SATA 3?

The SSD is a Samsung 840 Evo.
