I just setup a 2012 mini I bought off CL. In Yosemite the display shows up like I expect with the left monitor being the "main" monitor. However, when I boot into Windows 7 (via bootcamp, not a VM), the right monitor appears as my "main" monitor. Any ideas what I need to check/change? I'm not sure if I need to change something on the Windows side or the OSX side or just the cable hookups?

I am running a Thunderbolt to DVI adapter to the left "main" monitor and an HDMI to DVI adapter to the right "secondary" monitor.
 
Open up the display properties (right click on desktop). Here:

1) Drag the monitors to their correct location.
2) Select which one to use as primary.
