I just got done putting my second harddrive in my new macbook pro, but whenever I try and install something it always defaults to the shared folder, and in the dropdown it never shows the 2nd drive which i've called Data Disk. I can go and select data disk but it is never default and it is never in the drop down list.

How can i fix this? Also, both the programs i just installed to the data disk said they were 4 kb each, which is not true.

You should always install apps in your /Applications folder on your boot drive. Moving or installing apps to other locations can cause apps to fail to function or update properly. If you want to move something to another drive, move user files, not apps or system files.
