I am planing a hard drive upgrade to my 2008 MacPro. Currently I have OS X on one Hard Drive and Windows 7 on a second Hard Drive. I am upgrading my OS X boot disk to a 1 GB Western Digital Black. I plan to partition it into 2 500 mb partitions. The reason being I keep a clone of my boot drive on a external 500mb drive. Is there any disadvantage to putting windows on the second partisan or is it better to keep it on a second drive.

2nd partition or 2nd drive for Windows

You should be fine putting it on the 2nd partition
Use Boot Camp Assistant to do the partition and follow the instructions
You already have a backup, so you should be good to go
