Since upgrading to the latest build. My 3rd party keyboard, Fleksy, isn't the default. It is defaulting to the apple keyboard most of the time in most apps. Very annoying.

Indeed check your keyboard settings as ebiggs said.
Also test if the same problems occur in the app when you use e.g. Swype keyboard.
I don't have much issues with my 3rd party keyboard Swype.
Ofcourse there are some limitations for 3rd party keyboards as you can read in the central 3rd party keyboard wiki topic when you e.g. need to type a password in apps such as App Store.
