I have a few issues that I am unable to resolve.
I have been on google and the apple discussion forums and even contacted apple.

Issue #1 Mac App Store;
I cannot get it to stop alerting me that the same apps I just updated still show up under updates.

Issue #2 notification Center;
When I click on it, I can't clear it.
It seems frozen
 
Issue #1 = fix might be go into /YourHardDrive/Users/YourUserName/Library/Preferences/ and find the file om.apple.SoftwareUpdate.plist. Move that to your Trash can (but don't delete it just yet) and then reopen the Mac App store. See if that helps.

Notifications: This is controlled by System Preferences->Notifications. Check that to see if one is set to always show. Plus check the Calendar section to see if they are allowed showing. Good Luck.
 
Issue #1 does not work
I moved the plist file to trash and reopened mac store and it still does the same thing.
I even emptied trash and restarted my MacBook
To try and still nothing.

Issue #2 nothing either

I think the best thing would be to do a fresh install of mavericks.

I would prefer to solve both issues without resorting to a fresh install

For #1 uninstalling the application and installing it again from the MAS might solve the issue. For #2, I have no clue.
 
I had a similar problem; I contacted the tech support people at the MAS via email and had them reset downloads and the problem went away.
