Repairing permissions for “Macintosh HD”
Warning: SUID file "System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAgent" has been modified and will not be repaired.
ACL found but not expected on "Applications/Utilities".
ACL found but not expected on "Applications".
ACL found but not expected on "Library".


What does this mean?
 
ACL is access control list.
It means you changed permissions on a sub-folder.
Or installed an app that changed permissions.
Or moved an app around.

The ARD file means you installed the Apple Remote Desktop Client and Apple hasn't fixed that little bug.
