What format are you using to exporting the movie?

.mp4 is what iTunes will like if you want it to be playable on an iPod.

first, the HandBrake output needs to be in mp4 format

pull the file up in the finder, then drag it into your iTunes library. It should show up in the default "movies" playlist.

What happens when you drag it into iTunes?

Click on Movies and see if anything is in there.

I've tried to convert a few movies and some work and others don't. Same settings and everything.

Tried mpeg? You can use iTunes to convert an mpeg file to .mp4 for playback on an iPod.

When I import movies to iPhone using handbrake, some work, some others don't. I play around with HB settings and eventually work.

Another choice is using Quicktime PRO export movie to iPod, then move it to iTunes.

And yet... when I sync the ipod, sometimes, I get the annoying "the movie x cannot be played on the iPod."
