I have used InDesign CS4 on Windows XP and have recently switched to Mac, however the files on the Mac aren't showing the same. All of the fonts have a pink background behind them that I can't seem to get rid of, it's almost like it's being highlighted but it isn't. Keep in mind I have used fonts on the WIndows machine that aren't on the Mac but how do I fix this problem on the Mac

Howdy. You will have to load those Windows fonts onto the Mac. OS X can read them if they are .ttf or .otf.

The Mac OSX already read them and replaced them with fonts it had, I'm pretty sure this is where the problem started. But how do I fix it?

Actually, OS X does not have the fonts (read them), if it replaced them when opening the document. That is why I mentioned copying the actual fonts from the Windows machine to the Mac, and be sure they are installed properly on the Mac. Then when you open them, they will appear correctly, not replacing them.
