After 5.1 update not all apps restored?

I installed 5.1 tonight from 4.x. Install went fine but after only about 20% of my apps were reinstalled on the phone. They all seem to be located back in iTunes but they are grayed out. There is the check box in iTunes but when I check it it says something like "All apps on the iPhone and their data will be replaced with apps from the iTunes library?"

I am worried that if I say yes I will loose all of my notes on the note pad. I also develop some apps that I use personally with information that I use and I am now worried that that information is gone too!

What to do?
