I have a piece of footage that I am going to be working with in AE.
The original is 720p at 60fps. Am I better leaving it alone and working with it like this in AE or should I convert to the 1080p that the final project is going to be in?

It's always best to leave it as a native file dropped into a 1080p comp.
 
Well if your footage is 720p and you want to upscale to 1080p then usually the answer is not to upscale.
however Ive done enough in the past with this workflow and its been fine with no major degrading pixels.
Its your final output that matters.
On the topic of fps, the 60fps gives a great base for any speed fx edits since your most likely to output to 29.97fps for 1080p (or i).
