So I had my logic board replaced a few days ago...I took out the hard drive that was in there and put in the stock one so I could take it to them.

I brought it back and popped in the drive that was in the working system before, and now OS X just auto logs on when I open the lid?

Also some apps don't work anymore, like YouControlTunes...very weird.

Any help appreciated

Thanks!! That did the trick.

Don't know why that checkbox was unchecked, all I did was take out the drive and had the logic board replaced.

Why? They don't have a problem if you give it to them with your upgraded HD. My 17" is getting a new logic board now, and they never raised an issue regarding my aftermarket 7200 rpm drive or extra memory.

Did you switch it to make sure nothing happened to your data?
 
Yeah, I switched it out because I didn't have another drive to back up my data.
