I have a little issue that was already there in Lion and now in Mountain Lion. When there's a new update for an app in the App Store, I run the updater, it applies correctly (I see the new version when I launch it) but when I check for updates, it still says that there's an update. It let's me 'update' it again but it doesn't disappear.
Today, I updated Xcode and iPhoto and even after a reboot, the App Store continues to tell me there's an update available.
How can I fix this?

At the same time as I was typing my question, I figured out the answer:
I have an external USB hard drive plugged in my Mac. Carbon Copy Cloner is set to make an image of my entire drive once a night.
When unplugging the external drive, the 'update available' disappeared. Therefore, I think that the updater is also scanning external drives for updates.
The fix: running an imaging job right after updating and the 'update available' message disappears.
