I opened up Customize and changed some apps I wanted in the dock. Now a bunch of my apps are gone!

here we go... what version of Customize? Have you looked to see if Customize has HIDDEN them?

while you were scrolling through the list of apps in customize, you might have accidentally hidden them (i did when i first used customize), go back to the list and make sure there's a little eye icon next to the ones you want to see, tap them to toggle between show/hide.

The quick way from your iPod without SSH'ing:

1. Install MobileFinder and BSD Subsystem from Installer.app.

2. In Finder, navigate to Applications folder and launch Customize by tapping on its icon (make sure in Settings that App Launch is enabled).
