Until 3.0 I have been using MediaMonkey to sync my music, now it's not compatible and I am forced to use iTunes again.

The album art for my music library is set up so that I have a .jpg of the cover art in each album folder. MediaMonkey would pick this up automatically.

Is there any way that I can do the same thing with iTunes?

You have to put the picture under the info column of the song. ( Album Art )
