I've been having this odd problem ever since I updated iOS 4.1 to 4.3.1.

Everytime I double click the home button, I get the multi-tasking bar which shows ALL of my app icons. How do I make it show only the apps which are currently running?

You can't it. It's been like this since iOS 4. Let me explain:

It's not really a "multitasking bar" but a fast-app switcher. Only some of the apps you see in the bar are actually running, but others are closed and only their icon remains on the bar.

To remove/close apps, just hold down their icon on the bar and click the red "minus" button.

Wow, that's horrible! Is there any Cydia tweak that can act as a multitasker? My friend recommended Multiflow but I want something simplistic.

You can download "Remove Recents" from Cydia which makes only apps that are actually running in the background to show up in the fast app switcher. Works well.
