"All my files" doesn't contain the files in my home folder

I haven't checked everything, but it does list files in many subfolders of the home folder, including Desktop and the recent folder I've been working in. But I don't see any of the files in the home folder. I know how to set finder to search beginning from the home folder, but those 'missing' files still make me uncomfortable.

Can anyone tell me what's going on?
