So I called Apple support to fix a problem with my preferences, we reset the preferences and everything seemed to be working. I just realized however (not even sure if this is related) that all of my applications are gone from my Home>Applications. They are all still however listed in Macintosh HD>Applications.

Is that weird or what? Is this a big problem? Everything still works...

Can I just drag the apps folders from MacHD>Apps to Home>Apps. Does it even make a difference if I access apps from the HD root instead of the home root? Is my macbook pro going to blow up?
 
Most likely your macbook will not blow up. Did you recently rename your home folder if you did then change it back and you should be fine.
 
I had this happen when my son inadvertantly moved my Home folder. I was also missing emails, contacts, music, etc.
