I've just updated iTunes (on a PC with Windows 7 64-bit if that makes a difference) to the latest version (10.1.1.4), and all my apps, films etc that I had previously synced across from my iPhone and iPad disappeared.

iTunes is now re-syncing them back from the iPhone and iPad simultaneously (I didn't know it could sync multiple devices at once, that was a pleasant surprise) after I selected File -> Transfer Purchases from ... so I haven't lost anything permanently, I was just wondering if anyone knew why the apps etc disappeared in the first place, and how I can stop it happening again?
 
It sounds to me like while your computer was updating iTunes something went wrong and your files got deleted. This would happen rarely and it is unlikely it would ever happen to you again, so you really don't need to worry.
