I know CopyTrans works fine but after using it on iPad Air. When I connect to iTunes again it would somehow wipe off what I updated. I think CopyTrans somehow alter the fundamental structures of iTunes or possibly the the iPhone Dev/ Prod environment. Are there any other applications that works like Copytrans but when connected back to iTunes it will not 'clean' things up but work from what is there instead.
 
If you are using CopyTrans Manager to maintain content on your device, you might want to set iTunes to not automatically sync your device with iTunes, under the edit/preferences/device tab. When your device is connected to iTunes, you can also select the device and under the Summary tab, there is an option to manually manage music and content.
