About 4months ago, I dropped my iPhone 4 and smashed the rear panel. I bought a new cheap panel from ebay and repaired it no problem.

2 days ago, my phone stopped charging and won't respond when I connect it to the computer. With no choice left, I went to the apple store. The guy took the phone through the back, came back 5mins later with no luck and told me he couldn't touch it, as the phone has been tampered with and it doesn't have a genuine panel.

I think I still have the smashed original panel, could I simply put that back on the iPhone and try again at the apple store or will the phone be blacklisted now?

You may be able to put on the back panel but I believe when you drop the phone and damage it, Apple will attribute any later issue to that. It may not be the cause but that is how it's worked most times. YMMV.
