Does anyone have experience with S3, particularly in being able to only allow access to a file if it is being accessed from the website that should be hosting it.

I do believe the function exists but the software http://www.s3fm.com/ that i have been advised to use does not seem to support his method.

That feature has literally only just been released (the last week or two) so you might have to wait for any third party software to catch up. Alternatively you could always check out the developer documentation on the Amazon Web Services website. It has some good information on what you can do with the new features.
 
Ah ok i've only just took on this part of the project from a previous developer so i am a little out of the loop.

I've been looking at the clients available and hope one of them is updated in time.
