This issue has been present in iOS 9 generally, but has gotten worse with 9.3. I'm on an iPhone 6. If I have perspective zoom enabled, go to notification centre from the home screen, and then go back to the home screen, my wallpaper exhibits a stuttery animation in which it snaps back to the "perspective" as determined by the phone's gyroscope.

The severity of the stutter depends on the position of the gyroscope; I can make it more or less prominent depending on how I hold my phone.

Am I the only one with this issue? Is there any way I can fix it?

Thanks.

Can't you just turn off the perspective Wallpaper?
