Hello, I am using Time Machine to backup the MacOS partition and other program to back up the Windows partition. Is there a program that can clone the entire hard drive so that when the internal HD fails, I can put in a new drive and restore the content of the original drive (including the boot screen of BootCamp)?

No, there is currently no application that will clone both the OS X partition AND the Boot Camp partition at the same time.
Carbon Copy Cloner and SuperDuper will clone OS X

Separate partitions, different file structures, etc.
I have heard some say you can do it from the Terminal

I think OP would like to have a bootable clone. TM just copies your files, not system files. You can't boot from TM backup.
I don't think there are any block level clone programs that will boot on a mac. I have a couple that will boot a pc and copy the entire disk no matter what is on it but they run some sort of Linux and boot from a cd. Never tried to boot a mac with it. Perhaps that's something to try...
