Anyone uses an external monitor with a laptop? Do window stay in position?

I just got an apple thunderbolt display today for my macbook pro. Is El Cap suppose to resize and reposition windows when you plug and unplug a monitor? It seems to do it for some apps, and not for others.

How do you make this work? It's super annoying to resize and reposition every day 2 times.
