They pulled my favorite app from the app store yet it's still on my computer. Problem is I don't use Itunes to sync apps anymore. Is there a way I can just have it sync this one app without losing all of my current apps on my iphone?
 
I think you can manually manage apps but if you uncheck the apps in iTunes it will remove them from your iPhone.

That's the problem. There are other apps in itunes I don't need and there are apps on the iphone I want to keep that are not in iTunes.
 
dont worry about the apps in itunes. When you do a proper sync with iTunes, it will copy everything to iTunes. Choose the phone on th left and then choose the apps tab that comes up under the synch info. make sure that the apps you want on the phone are checked and when you sync again, they will all be there.

glad I could help. Now remember, if you delete the app from the phone, you still have the app in iTunes if you want it back later or you can get it from the app store if still available.
