Over the hills and far away...
So I had to do a fresh install of Leopard due to my own stupidity messing around with system files and I thought I had everything backed up properly but when I brought up iTunes all of my apps are gone. I am now scared to sync my iPod with iTunes for fear that all of my apps will be deleted.

Any insight on this?

It should ask you if you want to sync if it'll erase everything on your iPod. But if you're using the same account, any apps you bought you should be able to re-download for free. Not sure if all of your apps will get put back the way you had them on iTunes, you'll have to go around and redownload them all, but you shouldn't have to pay anymore.
