The first three screens on my iPhone 5 have folders with various apps. When I download updates for any of my apps that aren't in any of the folders, they start appearing on my second screen pushing all my folders out of the way. Is there any way to prevent this from happening? It is aggravating having to rearrange my apps and folders in iTunes when this occurs.
 
Updates shouldn't introduce new icons or anything like that, they simply update the already existing app in place (without moving or creating anything new).

They are putting all updated app icons on the second page pushing my folders further back.
 
Are you Jailbroken? If not try a hard reset (hold home and sleep/wake until screen shuts off). If this doesn't work, I suggest you back up to iTunes and do a restore.

3) Have done a few restores

Those two steps have not corrected the problem.

Oh dear. You're a bit stuck. The only thing that may fix it is if you restore and set up as a new device without a backup. Or possibly some of that DFU restore crap (that I know nothing about). Other than that I'm out of ideas, you could take it to a local apple store to see if a genius can fix it. Seems like a slight problem with iOS itself. hm.
 
How many apps does this happen with?
Which ones?

Maybe try connecting to iTunes, then:
Backup
Uncheck every app
Sync
Re-check every app
Sync
Disconnect

Or

Delete the apps within iOS and re-download them.

Let us know what happens after some updates.
