Apple.com + ATT + FAN Discount question.

So I ordered my 4S off apple.com. They showed my monthly charge at $X, whereas had I ordered of att.com, they showed $(X-discount). Will this discount still be applied later? And not showed on Apple's site because they simply don't know of it?
