I noticed some sellers selling Apple gift cards on eBay and those auctions seem to end with quite a small discount off their face values, so I was thinking of buying a bunch of these and applying them to my Apple store account to pay for a machine.

Does anyone know if these Apple gift cards "stack"? (ie: you can use multiple cards to pay for one item)

lol i actually thought of the exact same thing last night. overall you could save like 10%

Yes, the perk is basically you get a similar to Amazon.com discount, with the bonus of being able to customise your Mac.

I just rang Apple up and turns out that you can only use a maximum of 4 cards if you are ordering online or through the phone :(

Really limits what you can buy, unless ebay sellers start selling $1000 gift cards.
