During my transfer I got the message that some apps were purchased with a different Apple ID and a prompt to enter the password. It already has my normal (and only) A ID email filled in. When I enter my password here it never progresses, so I just have to choose Skip. This was on iCloud restore.

The restore still hadn’t downloaded my Apps after way too many hours so I just erased and started again. This time I chose Direct Transfer but still encountered the same issue with the password. It’s still restoring so not sure what effect skipping that has. Anyone run into this?
 
Some of your apps are downloaded elsewhere (which is tied to a different Apple ID) or purchased in a different region that you just forgot. I have apps downloaded from multiple regions and each time restore happens I have to enter Apple ID password for multiple accounts. It’s normal for me now.

The only way around it is, take notes of every offending app, purchase it using your main account, download it, and do a new backup after that. If that’s a paid app, you have to spend money to buy again.

A couple things to take notes: app data after being restored, are stored on your iPhone temporarily. See if apps bought in different region can reuse that data. You cannot check which app is requesting a different Apple ID until after finishing the restore. You can either check it in App Library or in App Store if there’s an update.
