I get a ton of spam and in addition to the built-in Junk Mail filter, I've set a rule to filter mail with spam headings from my mail server directly to junk. Is there any way I can deactivate the new mail sound for these new messages that get filtered to junk?
 
Not directly...

But you may disable the built-in new mail sound, and make a rule (located after your "spam-rule", which of course ends with "stop evaluating rules") that plays a sound if you receive mail (you can even make one rule for each account and have different sounds for them ;)).
 
I think this is a bug within Mail.app. I introduced the issue in a thread titled "Mail Glitches" the other day. Hopefully it gets fixed with an update.
