Apple Mail not deleting Gmail POP

Hi,

I have almost 7000 emails in my account and I can't get rid of them. To make matters worse, I am also getting double emails and I can't figure out how to stop that either.

I am on a MacBook Pro using El Capitan.

I download my Gmail account to my Apple Mail. I delete and then empty the trash file but they are still all there in my Inbox. How can I get rid of these emails permanently?
