So does Apple pay render which credit cards a store accepts a dead thing. For example, my local Subway usually doesn't take American Express, will it now take the AMEX I have tied to my Apple Pay, or will it still only take Visa, via Apple Pay?

As an aside, Amazon Chase card now works with Apple Pay, hurray!

No - merchants are still free to only take certain brands of credit cards, even with Apple Pay.
 
No. Apple Pay is an implementation of EMV Tokenization. It's still a credit card or debit card transaction occurring over the usual Visa, MasterCard, Amex, or (in time) Discover networks.

If the store doesn't take Amex, your Amex card won't work via Apple Pay.
