So I plan on trading in my 4S tomorrow (looked into other ways to sell it, but this one works best for me considering the loyalty plan Verizon has me on and that I would LOVE to keep). This may be a... uh... stupid question, but would Apple want the box and/or charger along with the unit?

im 99% sure they wouldnt, just like they dont want them for warranty replacements either. these programs usually just want the device only.

Nope. I traded in a 4 only. No cord, no charger, no box, no finger tips, etc. Dunno if I would have gotten more with those, but I was satisfied with what they offered.

I traded just my White iPhone 4S AT&T 64GB in for my new Gold iPhone 5S AT&T 64GB. they gave me $205.00 for it. I didn't give my box or accessories.

Traded both mine and my wife's AT&T 4S 16GB and even brought the cord and power adapters. She told they didn't need anyhting other than the phones. Got $225 for each of our phones.
