You can only pair remote to one box at a time.
You can however use the ‘Learn Remote’ function so you can use any other spare remote you may have laying around.
you can also use the old apple IR remotes, for the newer aTVs.

A much quicker and easier way to use IR remotes with your Apple TV is to use the IR Remote Learning Feature. You can find it in the remote settings.
It only takes about 10 seconds, and you can program any IR remote. I tried it with a space heater remote and a Roomba remote before, so it should work with just about any IR remote.
Apple recently added the "Home" or "TV" button to the inputs you can program, which was not an option for the longest time, and a complaint of mine ever since tvOS launched.
There are also option Playback buttons you can program, like play, pause, RW, FW, stop, skip, etc.
The IR Remote Learning Feature is available on all Apple TVs, starting with the 1st gen.
